Total agreement on this, that game was really, genuinely unsettling in a lot of ways. The sense of absolute abandonment in some of the antagonists to utter evil is just chilling.

BoF1: "Gremlin" has been the bane of all bosses for me in the series. I remember when I had to farm for Meats. While "Mote" was a roadblock for me, I was simply ill-equipped. Now to be fair, the same can be said for the former, but I was only 6 years old at the time.
BoF2: "Terapin" gave me a lot of trouble when I was younger.
BoF3: the Dolphin because I could not use Garr.
BoF4: Only fought the final bosses, but Astral's soul rend and power flux gave me a lot of trouble.

hmm.. I wouldn't say I found the bosses terrifying, just a huge pain in the ass like that Gremlin fucker in 1.

BoF I/II: I do not remember anything overly difficult other than the gold fly fight that was annoying. Deathevan was creepy.

BoF III:
Difficulty? --> Weretiger as well as that UltramanStallion (Balio and Sunder fused). They caught me off-guard actually. Emotionally? --> Teepo; Nue that wanted to protect its already dead cubs (damn T_T) and the Dragon Zombie in Dauna mines.

BoF IV: Rider. That was one tough cookie. If BoF had a superboss like some FFs do, I'd nominate Rider.

Astral in his final form though.. I remember having difficulty in fighting him after battling Fou-Lu and Tyrant. It was like a mini boss rush, I think the fights + story sequences lasted for a good hour. Highly climactic plotwise but tough.

BoF V: Ryu and Bosch's final fight. The feels.

Stallion was a difficult boss, but I still enjoyed the moment because Garr joins and wipes out the unicorn brothers' men on the bridge.
